Maggie mentions she was a code writer in one of them so I don't think its too far of a reach to say that she left a code somewhere in her letters. The only thing that seems to change is the relationships with the people you had on the island, their backstories, and whether or not Michael and/or Clarissa is alive. So it seems that none of these choices matter and you always just end up waking up on the boat. On the other hand, the end scene is you just waking up on the boat.
